Windows 7 SATA and IDE problems

I have a SATA Raid setup that I don't want to mess with. I added a seperate IDE hard drive that I am going to install Windows 7 on. I tried to install Windows with the IDE set up as a slave. This did not work. I then disconnected the SATA setup and set the IDE jumpers to master. The install is currently going with this setup. I was wondering how I should set the jumpers so that the IDE will work with the SATA connected. Also with this setup, how does the bootup work? Can I select with OS I want to start up, or do I have to change the boot sequence every time so that the particular hard drive I want to work will start up.

Any advice will be greatly appreciated. Thanks
