Windows 7 Software not running on upgrade machine, but is OK on clean install machine

Upgraded an HP desktop from Vista 64 bit Home Premium to Windows 7 64 bit Home Premium. I've noticed that some utilities like Form Pilot, Scan to PDF and Scan2PDF will not work on my upgraded machine even though they're Windows 7 compatible. They either will not launch or hang after launch. However, if I install the identical utilities on my other HP desktop with factory installed Windows 7 64 bit Home Premium, they install and operate flawlessly. I'm stumped. I've tried all kind of windows repair utilities but nothing seems to help. Any thoughts.
