Windows 7 Windows 7 (32-bit) Looses Focus on certain programs

Windows 7 Professional -

Problem:
Certain programs loose focus (freecell, NoMachine NX client for windows)
Windows Updates fail, unless I visit the Microsoft page and download and install updates manually

I'm not sure why certain applications loose focus. I've been looking for a solution, but everything I have read has said look for a program that takes the focus. I can't seem to find any program that does take the focus, I am now stumped.

I first noticed the problem after installing and cleaning my computer with Uniblue Powersuite 2009 (SpeedUpMyPC 2009, RegistryBooster 2009, and DriverScanner 2009). I am not sure if the registry cleanup or other cleanups performed by this program caused the problem, but I figured it wouldn't hurt to mention it.

Any help would be amazing, since I use the NoMachine NX client (remote desktop application) to connect to my schools labs.

(also windows update fails - but this may be unrelated and is not a very big concern for me)
