Say i have 1 physical C drive with 3 partitions:

1) System Reserved
2) Boot (Where Windows lives)
3) Lubuntu

Then i have a bad BSOD!
I boot, and on Grub i choose Lubuntu.

Can i secure erase partitions 1&2 but leave 3 untouched?
3 is rescue & fix partition!

If secure erase, wipes the whole drive, what other method can i use to wipe partitions 1&2 only!?

You could use diskpart or download gparted and use that.

Duh!

Gparted (as it's for linux) of course! I usually use secure erase because it's recommended, but Gparted should also be secure and will do exactly what i want
