I notice that starting when I upgraded from Windows 8 to 8.1, if I open a Windows App (such as the Store), the app will IMMEDIATELY minimize to the taskbar. This does not happen with applications such as IE, but it happens with BOTH Windows and non-Windows apps. This was not happening before the upgrade. I have run Windows Update but it still happens.
 


Solution
Try clearing the Windows Store cache. Right-click on Win 8 Start Menu>>> select Run, then type "WSReset,exe" , press enter and when done, restart your computer.

The update corrupted the other apps. You will need either to re-install them or repair them if you are given the option to do so. I've been there just recently.

if you right click on the Task bar, choose properties and under Task Bar uncheck the setting 'show windows store apps on the task bar'. Hopefully that should help?
