Have a server 2012 R2 Essentials DC-File server running on some old hardware (10+years).
Have a second server 2012 R2 Standard running on newer hardware that isn't used for intended purpose, but still good hardware. (Xeon E3-1225 v5, 20GB Ram, 1TB raid5)
The DC (old server) is serving a small number of clients and isn't accessible to external clients, so we're not too worried about server 2012 approaching EOL

Wondering if its possible to run newer server as a Hyper-V host with the old physical server virtualized? Would that require additional license purchases?
Or is it easy enough to transfer Domain to from essentials to standard?

yes its possible and the license doesn't care if the server is running on "real' hardware or virtual... what matters is that its only running on the number of systems allowed by the terms of the licence
