Is there a reason why the Site Logo and Name is shaded lighter than the rest of the site header?

I'm using a different theme, however I believe it's just to emphasize the logo. You can use the drop down from the bottom of the homepage to select a different theme if you so desire.

Is the logo only highlighted on some pages?

There is no reason, other than to highlight the logo itself.
