There are several ways to show desktop:
Using Flip3D
Alt+Tab
Click on lower right corner
Wind+D
On all of them, if the Contact list windows of Windows Live Messenger is open, then all windows are minimized except the messenger one.
Does this happen to anyone else? or is just me?

I do not have this problem on my windows 7 computer with the beta live installed. I have tried each of the options you have listed and all of them minimize it. I would suggest go online and get the latest version of the beta.
