Windows 7 USB ports stop working during data transfer

Ever since I did a clean install to Windows 7 my USB ports stop working when I transfer data to my ipod or external hard drive. It doesn't matter which one it's plugged into, they all stop working, even when plugged into a powered USB hub. The only way to revive them is to restart the computer. Sometimes it restarts fine, but often it doesn't finish shutting down and crash dumps. Then it's fine until the next time I use the EHD or Ipod. As far as I know my drivers are all up to date.
I have an Acer Aspire Desktop M5640
 
Have you looked at the Device Manager to see if you show any problems in the USB area?

My first quess would be a driver, maybe a bios update?

Is all your stuff using the same flavor of USB?
 
No problems in device manager. Intially after the upgrade ther were some issues but updated drivers fixed that. All though I didn't mention that when the usb ports stop working, a mouse or keyboard will still work, but not ipod, usb network adapter, EHD etc.
I don't know how to update my bios or what it means to use the same flavor of USB. Sorry, I like to pretend I know what I'm doing but clearly I don't.
