They are all over the place. Open Windows Explorer and go to your C: driver and search for *.lnk
Some are more general, available to everyone, some are specific for each user.
Some are your "jump list"
Change and modify the default number of frequently used or recent items in the Windows 7 Jump List
Right click on Start button.
Select Properties.
Click on Customize button.
Under the “Start menu size†section at the bottom of the “Customize Start Menu†dialog, set a new value for Number of recent items to display in Jump Lists option.
You can right click on those and remove them also.
And then there the programs that are "pinned"

What I would like to do is to add/delete the LNKs/Shortcuts for the items on the left of the start menu (not ALL PROGRAMS list - I know where those are).

That does almost exactly what I wanted to do. I guess being able to easily order them it too much to ask - It seems the only way to do it is to unpin all then readd them in the order desired.
